Hi. I have been using XNote Stopwatch for quite some time to time speakers at conferences (it is set up so the speaker can see it), and due to a crashed computer was forced to download a new version. I was pleasantly surprised to see some new features - including that it automatically starts counting up after a countdown. I also noticed that it will flash the background when it gets down to zero. Here is my suggestion ... instead of flashing, how about if you make the option to simply change the color of the digits? This is what we do manually, and it is very effective - but more subtle - at letting a speaker know their time is up. In our case, we use green for the digits to count down, and then switch to a bright pink when it counts up (we originally tried to use red, but it was hard to read on the black background).
